2048년, 지구는 물로 덮여 생존 가능한 공간이 얼마 남지 않은 상황이다. 아버지 존 큐비악을 따라 인양 작업을 해 오던 잭과 토마스 형제는 우연히 아버지가 신 로마의 추기경과 함께 지구의 해면 수위 상승을 막을 전설의 홀을 찾고 있다는 것을 알게 된다. 하지만 홀을 노리는 또 다른 인물, 필리미노브가 잭의 옛 연인 지아노바에게 연구비를 지원해 준다는 조건으로 그녀를 영입하면서 상황이 복잡해지는데...
